How about allowing only 1d6 of DB damage per level, with a maximum damage still equal to the current amount of PP?
Personally I am in the camp of not seeing the need of a house rule. On the other hand, I have no Scholars IMC.
The Fort save for half damage is versus the Scholars magic attack roll, which should be a rather easy save while the Scholar's low level.
