What would The Emperor do if their was A Duke who was popular enough among the civilians, the armed forces, the nobility and the religious groups that if he wanted to could lead a rebellion that would won through sheer numbers if nothing else, but would never do so cos he is far too loyal to The Emperor and The Emperor knows it?
 
The Empereor has two choices in how to deal with duke Flashheart:
use him to increase the popularity of the Emperor himself
or
assassinate him and pin it on a foreign power.

Quite how duke Flashheart can become such a paragon in a universe with no FTL comms is a bit of a mystery...
 
Summon him to Coruscant, electrocute him with Force Lightning and … oh.

If a Duke was developing that much popularity, it would not happen overnight considering the speed of communication. There would be time for the Emperor's massive political machine to counter it if analysis deemed it a threat to the Imperial power. As we have seen in the OTU timeline though, civil war between charismatic entities is very possible as is just straight out control by assassination if you're wily and lucky.
 
Send him on a trade mission to the Zhodani Consulate, the HIver Federation or the far side of the Vargr expanse. Tell him to stay there at least 5 years, maybe 10. If he returns, accuse him of treason.
 
How are you going to build a large loyal Imperium wide base?

How many years is that going to take, especially with the time lag?

Then he gets photographed frakking a Vargr.
