Question about free skill ranks

Do free skill ranks, such as the Magician of Dessi gets with the Elder Arts, count against the max ranks per level limit?

I'm with kojiro here,
if it were supposed to be miscellaneous the rules would say so
plus some cannot be used untrained so the free ranks is a bit friendlier
