Repairing ship systems in Traveller

So I have a question about repairing parts of your ship in Traveller. For system's damage it says "A damaged system can be jury-rigged back to functioning, but it will stop functioning again after 1d6 hours. Repairing a damaged system requires an Average Skill check (Mechanic, Engineer, Science) taking 1-6 hours and also spare parts. The effect of the check determines how many spare parts are required."

This is confusingly worded... so you use the spare parts and make the check in order to jury rig the system or is that to repair it completely, and the jury-rigging was just an aside at the beginning of the paragraph that wasn't expanded on?

Earlier it says that a DESTROYED system can be repaired costing 2d6 x 10% of it's original cost. But my players don't have a destroyed system, just one that has taken a couple hits of damage.

As I read it, the rules describe two different possible procedures:
a) jury rig the damaged system for 1d6 hours without spare parts,
b) repair the damaged system permanently with spare parts.

Correct. Jury rigging is effectively a 'zero time' activity - this is what you're achieving when 'repairing' a system during a battle; the gun will start working again but will still need proper repair once the smoke has cleared (using spare parts).
