Actually they did in one of the AoG sourcebooks give an explantion for the Vorlon ship colours apprently which I rather liked. Basically there were 4 Vorlon skin colours that were different genetic manipulations of the ship to grow into a slightly altered state:
There was the normal Yellow skin which was standard but there were also:
Azure skin colouring - These ships were increased defensively and had increased shield strenght (AoG Vorlons had shields in adition to adaptive armour and self repair (though it should be noted that these traits were not anywhere near as powerful as ACTA adaptive armour (I wont go into how they all worked as Adaptive armour alone was fairly complex (but very cool

Crimson skin colouring - Increased capacitor storage and recharge rate (basically increases the rate you could fire the ships weapons)
Amethyst skin colouring - Increased adaptive armour rating (the ship is better at adapting to weapons)
It should be noted that by this fluff the vorlon skin colours were in fact side effects of these genetic alterations and became more pronounced the more heavily adapted the ship was (so for example and orange ship would be one that had a slight increase in firepower, whereas a dark red one like Kosh 2/Ulkesh/Evil Kosh's (or whatever else you want to refer to him as

)ship would have a large increase in firepower.
I rather liked this whole idea and personally would love this rule to make some kind of comeback in ACTA (not necessarily of a specific colour but give people the option to choose a couple of modifications to their ships perhaps? Although it would be tricky to balance without having traditional points to fine tune with and also the lower detail on individual ships in ACTA making it trickier to alter ships a tiny amount without having a fairly pronounced effect on their performance.
How about: Increased firepower - Ship gains 1 AD to each of its weapons but has its hull recuced 1.
Increased shields - ship gains 1 hull but has its firepower halved (rounding up)
Increased armour - Ship gains 10% dmg and gains 50% bonus to self repair (rounding up) but has its firepower halved.
OF course this is a very rough idea and I've put very little thought into these exact values but it might be a fun idea to play about with
