Basically, the assumption is that the EA has Fleet problems at the end of the civil war and the Omegas become a testing bed for the new technologies, while allowing an improvement on fleet strength. The first ships to be refitted would be the ships that were crippled during the civil war, since these vessels were going to be out of service for some time. The main advantage of the refit is that it eliminates the need of the rotating section through the introduction of artifical gravity technology. The rotating section remains fixed in place. The overall adavatage of this improvement is that it greatly improves the maneuverability of the Omegas because it no longer needs to overcome the centrifical force generated by the rotating section. It does not greatly improve speed, but it allows an Omega to turn at a faster rate and more energy can be diverted to weapon systems.
Fluffy goodness:
At the end of the EA civil war, there were a significant number of crippled Omegas and ISA introduced technologies, so instead of bringing the damaged ships back to their original forms, the ships were refitted with new technologies "introduced by the ISA".
