So many races have access to multiple types of fighters; when you have two options, and a ship states it has type A; can you swap out for type B for free, or do you need to "pay" for the upgrade via a patrol point per X number of flights?

In a campaign, it would seem pretty easy after the first round to merely buy what you wanted and swap flights around; the unwanted type being in reserve.

For example, as EA I might want a 50:50 mix or 25:75 mix between starfuries and thunderbolts. After the first game, I can reduce the excess starfuries by putting them in reserve, and buying new thunderbolts...

But what about one off games?
 
It really depends on the race and the fighter. All ships come with the stated Auxillary craft in their hangers (e.g. Altarian Destroyer comes with 1 Sentri flight). There is usually a paragraph or two about Auxillary Craft at the end of a particular races fleet list. This section explains how that races craft can be substituted.

E.G. - Centauri: Sentris within a ships hangers are freely swappable with Raziks (using the Altarian example, you are able to replace the Sentris with Raziks for free). However if you want to use Rutarians, you must pay an additional Patrol point. You then get to replace up to four flights of Sentris, within the hangers of the fleets ships, with Rutarians (replacing the Altarians Sentris with Rutarians would cost you 1/4 of your Rutarian Replacement Wing, and the replaced Sentri would be lost from the fleet).
 
Yes in most types of multiple fighters, you get to exchange em for free.

2 big exceptions:

Auroras can be swapped for tbolts, BUT not the other way around.

Centauri Sentris/Raziks can be swapped for Rutarians, but only if you pay a little extra. But that has to do with the fact that the fighter wing size is different 4 vs 2.
 
Using the example Silvereye gave, would you need to pay 2 patrol points to replace the sentris on board with Rutarians?
 
Well basically a ship like teh Octurion gets 4 sentris.

You need to pay 1 patrol point to replace those.

If you had 1 Octurion and 2 Primus you have 8 Sentris. You need to pay 2 patrol points to replace them all.
 
Each Fleet List will have specific rules about what fighters can be swapped for what, and how. It will be in teh text section describing the fleet's special rules, if any, Initiative, PL list, etc...

In a one-off or tourney game, it is free to swap fighters. But you can only swap them as specified in the rules, as Voronesh said... for example you can swap 'furies for t-bolts or Nials for Tishats, but not the other way around.

In a campaign you would have to buy additional wings. You could replenish lost fighters with these. But, since you cannot remove fighters from a capital ship to form an independent wing, if you wanted to simply swap existing fighters then the ones coming out would have to be held in reserve, and could not be fielded as an independent fighter wing.
