With the presence of the PDF Counter files and the ability to change the size of the images when making counters, is there a standard counter size for the Fighters, small capital ships and large war ships (like the Sharlin, Explorer, Octurion, etc)?
 
Not sure about "official" sizes (other than the base sizes on the free downloads section that's not compulsory anyway) but I wouldn't make fighter counters any bigger than 25mm square (same as standard counter or hex base) and as long as your ship counters weren't larger than the largest base size (60mm tops) I don't think anyone would complain. Same goes for Jump Points, stations and Jump Gates I suppose.

I would be more worried about making SMALLER than 25mm...Bigger fighter bases isn't that much of an advantage to you but smaller gives you advantages. More able to swarm over enemy capital ship, more able to contact enemy fighters in dogfight, able to slip into small deadzones between enemy AF weapons to shoot target ship...
 
Yes, Matt Sprange has stated (somewhere, I read it second-hand) that changing the size of fighter bases would change game balance for the reasons you said. Likewise increasing them would handicap you. Shouldn't really alter those at all.

I had a play around with the counter sizes the other night (making larger Jump markers) and it might be doable to increase the larger cruiser/carrier types by 1.5 or 2. Makes them about the same size as the models, but of course the base becomes correspondingly larger than the usual 55-60mm one and some players may object to you using non-standard sizes.
