Shield penetration question

a phaser will penetrate a shield on a 6. Is that a modified 6 or natural 6? So with the +2 for the phaser does it penetrate on a 4, 5 and 6. or just the 6.

Natural 6 only. Modifiers do not count toward burn throughs.

one more question
I fire a AD4 Photon Torpedo. I roll a 3,4,5 and 6. the three misses, the 4 and 5 do 8 damage to the shields and the 6 does 4 damage to the hull. I then roll 4 dice to determine where i hit the hull and to see if i got any crits. is that right?

Correct. A Multi hit that burns through rolls that many dice using the System Hit Table iirc. 1s = Bulkhead or No Hit and 6s are a Solid Hit or 1 Hull Damage and you roll for a Critical Location.
