I am thinking that rather than be a profession, "Ninja" should be a legendary ability. Perhaps someone can research a good term for someone training to be a ninja to label the starting profession package. And perhaps somebody can make a good Ninja legendary ability.

I think the skills of a ninja are way too broad to be under one legendary ability. They are part sage, part spy, part warrior, part assassin.
Nice list! How about adding Perception +5 instead of Throw, and then changing the 1H Sword for a selection of a single type of weapon at +5 from a list of 1H Sword, Dagger, Shuriken, Kyotetsu-shoge (chain and sickle), Fuki-buri (blowpipie), etc?
An alternative Advanced Skill could be alchemy.
That is the most difficult part. They were reputedly skilled in many different arts. But their primary purpose historically were as spies and saboteurs, rather than killers. Of course in recent popular culture their combat skills have become almost mythical.
Starting as a 'Ninja' seems akin to saying "I'm a Level 1 Jedi" - it just doesn't seem right.
I don't care what the argument is, a troll will never become a ninja. They just smell to bad and are way to big to move silently.
According to some sources, the following clan ranks are mentioned...
Genin - an operative
Chunin - a group/cell leader
Jonin - the school or clan head
However I don't recall ever reading these titles in any of the historical texts on Ninja I've read. Thus they may be modern inventions... But still suitable for fantasy Ninja anyway!
One of my upcoming projects is 'RQ Samurai' (working title, probably).
I think I can safely say that ninja will feature.
