THis new model is more like fartraders and the ones in TNE/CT/GURPS books (image wise) lets face it the short top deck doesn't fit the images unless the end of the cargo hold aft is higher.
I wonder if the plans are correct in regards to the number of square vs tons..?
I'll measure it later, its been rescaled, prodded and move alot since I did the plans!

Are the millimeter measurements meant to read meters? I don't think many mm measurements would show up in cursory examinations.
As far as a re-design, I think any subsidized ship is meant to be relatively cheap and simple. So probably its going to be slow, ugly, but functional and able to turn a profit. Maybe something that is more slab-sided and less aerodynamic. Cargo access maybe limited to a single large opening that would allow access to the primary cargo hold with larger cargo's. If you are making it a pure cargo ship, eliminate the passenger quarters and launch and have it be just a pure cargo ship.

Definietly do it as a new ship. It's too interesting to let go to waste.
I'd increase the overall height to ~12-13m meaning you will get 4 decks. The lower three would be a cavernous amount of cargo space and fuel. The upper deack then gives you quite a reasonable amount of crew and passenger space, and maybe a closed hanger for the launch. The engine pods should give you space for engines and powerplants (2 decks). The fuel could probably be squezed into the curve of the hull around the cargo bay.
There is also nothing to stop you lengthening the hull a touch if you need a little extra space for gubbins

Maybe dump the upper passenger deck, leave the docking facilities for the launch up top, and modify the rear entry to make it double as a docking bay, so it can accomodate the launch. Which would mean making a rear cargo area that is sealed off from rest of the cargo. Somewhere amidships will need to be a small cargo lift to reach the upper cargo storage area.
Or, conversely, you could make it so that the forward clam-shell cargo doors would be where the launch could come in, and put a small cargo lift in the rear area to access the upper level.

A new ship it is then, bigger! ... I like the idea of an internal hanger and perhaps maybe a passenger/freight version then a just pure freight version... watch this space or another...
