Secondary computers are common design elements in previous editions of Traveller -- in fact, some systems required up to three computers.

MgT, in contrast, only allows two computers. The cost to install one is negligible, but what is are the mechanical advantages in MgT of having a second onboard computer?
 
Since it's unclear how these systems integrate and coordinate with each other, it's hard really to comment beyond that these are the rules.

You could house rule that for a number of turns performance is degraded, while the backup computer gets up to speed.

The second computer is there for backup if there is a hit to the main computer or other trouble (perhaps some rogue snuck aboard and slipped a virus into the main system).
 
You'd have to assume that not only is there physical distance between the backup and the primary, but also a firewall that virtually separates them for the operation of ship systems.
