ACTA: EA reinforcements

When using an EA ship with reinforcement points (IE for Psi Corp or ISA) are you allowed to use alternate missile loadouts? They are still ships from an EA fleet list and thats what the alternate missiles require. I cant see any reason they wouldn't but I wanted to make sure.

I would say yes. It says "Any Earth Alliance ship" in the rules. Doesn't say it has to be a pure EA fleet.
