I think that I would also suggest that you limit each of the abilities to one use per turn. So a ship with command 3+ could issue three different orders once per turn, but not the same order to three different ships. Three ships gaining the priority fire ability would probably tip the scale...
I like this idea. I think that it would be best as a per turn basis, as a per battle basis would be a little too limiting. I would suggest that you only be allowed a number equal to the HIGHEST command ship in your fleet, otherwise it could get a little rediculous with multiple ships with...
Perhaps an idea might be to allow each player to select one of their ships to move last. Each player would move all of their other ships in as it is now, but those two ships would move last, in initiative order. This way, you would always have something to shoot at.
The problem with this would be that if I am an Earth Alliance player playing against someone with higher initiative, I will never get to fire my omega's boresight at anything since it will almost always be forced to move first.

I would probably buy prepaints as long as the scale was the same, the paint job was decent, and the additional cost for painted minis was not too high.
I also don't have a problem with them right now. I think what most people are upset about is that they are too random right now. They'd like to see something where you reduce the times when you get no hits or massive hits.
Perhaps a solution to the boresight problem would be the following:
Lumbering ships move first, but if you have any scouts you could choose to move them before moving a lumbering ship. This could represent them passing on positioning info to the larger ships.
I really like the idea of lumbering ships moving before nonlumbering. The only problem I see would be that there could be games where a boresight ship like the omega NEVER gets to use its boresight because it is always moving first.
