The Pilot skill means he can fly a shuttle, transport or fighter
The Operations (Piloting) means he work with others and can handle larger craft such as a freighter or EA destroyer
The Knowledge (Astrophysics) skill means that he can plot a course through hyperspace and navigate in normal space
The Profession (Piloting) skill means that he knows correct radio procedures, docking procedures, how to file a flight plan, how to file a cargo manifest, etc.
The mechanics of piloting a vessel are one thing, it's quite something else to actually be a commercial pilot. Treat the Profession skill as a level of qualification, and have the PCs hassled if they don't invest in the skill. For example: undergoing customs searches and safety inspections, or detained because they just flew through restricted space. The possibilities are endless.
