I have always considered that with a ship's brain/ship's computer combo the ship's computer is the subconscious of the ship (doing all the automatic stuff though the ship's brain somewhat aware of it) and the ship's brain the conscious of the ship.

Yes! The ship's computer is just about a bit better than a brain stem... the patient is breathing on its own and responds to stimuli, with the Intellect program as a friendly user interface, but unless you're running Conscious Intelligence or a Ship's Brain, there is no 'Their' there*.
