B5 ships aren't to such a precise scale as SF ships. At best, within one fleet, if ship A is bigger than ship B then model A is probably bigger than model B, though not necessarily in proportion. Different fleets are different scales - a Mongoose Drazi Sunhawk is much larger scale than a Primus, for example.
A Hyperion model is about 8cm long. The "real" one is 1025.39m long. That makes it somewhere around 1:12800 scale. (Source: one of the
charts produced by Tim Earls.) I believe SF ships are somewhere around 1:3000 scale. The SF models are probably about the same sort of size as the B5 ones, they're just larger scale models of smaller ships.
As for using B5 ships as proxies for SF ships, someone did pretty much that in reverse in a tournament last year - his Earth Alliance fleet was depicted by a Federation line-up.

It depends on how fussy your opponents are, but in theory it's fine provided everyone is perfectly clear what each model represents. (Use your Drazi as Klingons - the Sunhawk is pretty much identical to the Warbird, just as the D6 is pretty much identical to the C7.

And Drazi ships are relatively small by B5 standards so they might be somewhere near the right scale...)
