you only ever flinch once from a single shoot action, so you do it at the end of the action, after all firing is resolved. (endlessly complicated otherwise).
yeah, and if you flinched for every shot saved then squads would quickly be scattered to the wind (all models spread out of their command range) from indirect fire waepons pushing all the modles out from the center.
