You're talking TL 7.5, I'm talking TL12. The air might smell or have other not life-threatening problems after a year without refreshing, no problem with that. But a ship that needs venting every other week for pure survival? Seriously? I would call that a very bad Idea in hard SF, and we're talking space opera...
Page 142 actually gives the duration of air as 5000 person/hours per stateroom. The two week period is for ships without power - a very different proposition. In relation to the OP the statement also applies only to spacecraft so worlds, habitats etc are not covered - presumably they have the space for longer term solutions.
My take would be that you could use 'freshening' as an alternative to a regular visit to a starport with appropriate facilities.
Note also that none of the ships in the main rulebook have fuel for more than 14 weeks operation - many for much less - so the 5000 hours of air per stateroom is not really an issue for such designs. Specialist ships might well have different capabilities.
