In some of the scenarios there is instruction for leaving some of your fleet in hyperspace if you want. If it is not in the scenario can you have some of your fleet in hyperspace or does it all have to be on the table at the start? In annihilation it has no instrustion for hyperspace, so does the two players have all ships on the board at the start? Thanks for the answers.

If it doesn't say you can have ships in hyperspace then you can't, and all ships must be set up in the deployment zone.

Yup, you can only use hyperspace when the scenario says you can, however in campaigns you may agree to change this with your opponents agreement for story telling reasons.

In one campaign I played against a mates Minbari he ordered a Sharlin as reinforcements, I then attacked his homeworld in the 1st initative, the scen we rolled was annaliation, we agreeded that his Sharlin could come in from hyperspace on turn 3 (well actually it was a random D3 roll he made before the game and noted down), which worked very nicely and had a great feel in the campaign as it came on and saved his homeworld and killed 1 of my primus and a tertius that where tearing his fleet to bits at the time.
