Thus no problem for Orlanthi to integrate a chaos rune. It doesn't make them a chaos follower, it means they have conquered or overcome chaos, and Orlanth rewards him with powerful magic for his feat
I'm in the same lines in the sense than runes can be conquered to a limit (my Potency 1). Still, the level of gained powers in regular rules (Dark Sense, rebirth as Dragonewt, ignores negative effects from Hot Environment, etc.) suggests a way too strong affinity with the rune for me when even followers of a runeowning god don't get any special powers. To me, it just throws the whole cult thing off when these powerful talents are encountered randomly in any kind of people regardless of their faith.
Remember, it's Divine blood and PCs are only mortal so the question is who's really conquering who? I'd say gods also changed in a way when they conquered and thus integrated other runes. It doesn't mean they'd accept their followers strongly assimilating to runes they themselves didn't.
IMHO The power comes from the integration of the rune, not as a gift from your own god. Orlanth will not grant Dark Sense nor Runecasting (Fire).
