Get a small paint brush, make sure it doesn't have too much paint on.

Sorry I have no clever tips, but that is how I did it.
 
Toothpicks? dip them in white (just barely) and carry the little white beed over to the spot you want and... ta daa, a window...

Just throwing it out there.
 
Thin the paint, preferably use a retarder of some sort in your water.

Use a fine brush, dot them in and if you miss or put in too much lightly wipe it off with your finger.

As long as you haven't been too heavy on you primer and base coast the port holes should still be deep enough for you finger to leave stuff behind.

NB: if the paint is too thick then you will just end up smearing it everywhere and you will need to paint over it.
 
I have seen many photos of the ISA Victory class & all seem to have painted the little white dots (which I assume are windows)

So assuming they're raised surfaces, get a small brush and with minimal paint and go over it a little like you're drybrushing it, such that you catch the dots with the white w/out catching the main hull. I usually do with the brush mostly parallel to the surface. If you need to clean it up you might be able to get away with using some thinned down black or black ink to touch it up if your base hull colour is dark enough.
 
thank you all - I have tried the toothpick method & this seems to work for me - not 100% but alot better than my previous method - I may also look at doing the parallel brush method on the next model which will probably be an Avioki
