Different FTL in one game?

Nope.

Only if by 'changing the balance' you mean any change. Which is not the same thing.

It doesn't need to be recognized unless its relevant to one's game.

Every edition has tweaked the balance. Any systemic alteration to the amount of a ship used to generate income, consume expenses, or be neutral or dead weight alters one side of the equation, as do freight charges, fuel costs, life support costs, and the speculative cargo tables and their DMs. The other side of the equation is ship component cost and thus total cost and monthly obligations. These sit in a particular range compared to each other for each edition of Traveller, and determine how easy it is to acquire, keep, and pay off a ship of a given performance. How those numbers play out will determine which performance numbers are viable for commerce and which are not. Change any of those values enough, and the range of ships available for profitable commerce changes.

Sort of the point of the whole topic. If you alter the ship and trade parameters for your game, you *are* looking at a different set of profitability breakpoints than the game's default, even if only coincidentally.
 
I had been considering this, for my Traveller setting, mainly because of where it is set.

Essentially, I've created a new Sector which was colonised centuries ago following a misjump, and a huge 10 parsec gap seperate it from the closest star system. So they had worked on finding way of getting a 'better' FTL system tthat allow them to go further then what the curent FTL system can do, in order to reestablish contact.

So in essence I have 2 FTL system, the 'core' one for everyone and this alternate one for an 'alien' human culture who shows back up on the radar avec countless decades. Creating by itself a lot of interesting game and plot situation.
