I can see how you could interpret it that way, but the sentence "The duration of incapacitation is equal to the damage that penetrated the armor"( p.88 ) to me implies damage done.
But, see my reply on Disarm a few threads down. You could give the player the choice. The CMs can generate more interesting results if a foe isn't damaged too.
