Campaign Allies for ISA and Raiders

SFoS states that the ISA and Raiders get 1 Fleet Action Point at battle level for campaigns. Is it still 1 Battle Point in a Mega-Campaign or is it 1 War Point?

I'd say its 1 FAP of whatever level you use to start the campaign off with. Unless you do something daft like a 1 armageddon point fleet!

indeed, the rules are written with a battle fleet in mind, if you change the rules to a bigger starting fleet yourself, then their is no reason not to up the FAP for the allies as well. After all, the Campaign is your game, you can add whatever you want really.
