Does the Armour Penalty have any effect on skill levels?

No, it doesn't. It penalize only to movement and SR. :wink:

Though as much but was worried I had missed something as so many other systems do.

There is no written penalty to skills per amour type.

However it is up to the GM to decide just how hard the task is whilst wearing that type of armour. The GM may well decide that playing the Harp with your mail gauntlets on is a formidable task and give you a -80 penalty.
