I'm not quite sure you want to open up that can of worms. Depending on the spaceship configuration, and exactly how we define containers, I'd bet they can be perforated or blown apart any number of ways. It might also make sense to require that the weapon be set to Full Auto in that role. Maybe allow one missile-defense action per Fire Control Bonus DM up to the limit of the Auto Trait or something similar? Unless magic target-seeking bullets is a thing.

One question you might consider is how often do contracts come around that will pay for deploying the entire regiment? If the answer is "not often" it might be tough for the regiment to justify owning a troop carrier that large. Charted civilian vessels might be fine for most missions. But that depe...

While not mentioned in the rules A(Str) (or perhaps A(end)?) could perhaps be used in melee, e.g to further increase the number of attacks before fatigue sets in, or to offer a chance to negate the fatigue bane when it does kick in..? Or to add both your Str modifier and your A(str) to melee damage...

I don't think there's an allowance in the rules for heat output and reactor size in the sensor rules. Should there be one? That might offer another option - reducing your ship's reactor output to make one's ship less visible. Although I'd assume Stealth systems handle this in various ways.
