The rules only say: This whole process consumes 2% of the combined hull tonnage for the extra bulkheads and connections needed, and costs an additional MCr2 per ton consumed. I thought the "combined hull tonnage" meant they could be placed anywhere. Should this be understood as 2% of every section?...

Standard designs aren't cheaper because they are cheaper to actually build , they are cheaper because you don't have to pay a huge team of highly qualified engineers to draw up the plans. The modules wheren't designed with the rules. Just design a module the same as you would a normal ship with whatever parts it needs, this will include a hull to hold the module together. D. Held for questioning: This likely lasts a few days (might take some time for whoever happens to be interested in questioning them to even get there) eventually let go when there isn't enough evidence against them, but closely watched and followed after they are let go.

It is more reasonable, but the crew levels indicated in High Guard (and the ship space dedicated to them) do not factor this in.
Most ships have full staffing, which allows a larger body of replacements. Though there are ships that do use the reduced staffing.

The crates have more then just food in them (possibly some form of smuggling). Perhaps involving customs finding the items, or the criminal elements come to retrieve the items.

The food is spoiled or tainted in some way and the shipment is refused.

I believe that was the whole purpose to 'give' players a PA weapon. It convinces targets they have little other choice and gives a.... slight edge on warships so they might get away. Wow, dilemma.
